This was kinda meant to be a Quest or a CYOA but I don't have much experience/ambition with either so I'm throwing it up here for hopefully some interesting discussion.
Humanity is Lost. Fleets with 'Migrant' support will be able to replenish most supplies and be able to repair and refit the flagship vessels if given enough time.
1. USS Venture (Star Trek): A Galaxy-class Starship under the command of Admiral William Ross. The USS Venture hasn't undergone any "Dominion War Upgrades" but Admiral Ross and the crew are veterans of many of the Battles that led up to the Treaty of Bajor. The Galaxy-class has a full standard crew... plus families and support personnel because we like it old school. Their migrant fleet is accompanied by a hundred or so unarmed or lightly armed civilian craft, all warp capable. Maybe there's a mighty Oberth or two. Most are Federation but also include a smattering of other Alpha and Beta Quadrant races (Ferengi, Cardassian, Klingon, Romulan, Gorn etc). The two quadrants were taken over by the Borg Collective. Probably Janeway's fault. So they fled.
2. McKenna's Pride (Battletech): Commanded by Khan Sarah McEvedy ofClan Wolverine the so-called Minnesota Tribe. The McKenna's Pride is a McKenna-class Battleship. This deviates from the canon novel. Clan Wolverine manages to escape mostly intact (no Battle/Massacre at Barbados) and thus their exiled fleet is basically their entire Clan that wasn't left behind in the initial rearguard actions in Clan Space. And they stole McKenna's Pride as well. What a nice bonus. They made a short diversion into Draconis Combine space, freed some prisoners, took one look around and decided to strike it out into the Cosmos instead.
3. EAS Agamemnon (Babylon 5): Under Commander James, a protege of John Sheridan, the Earth Alliance Omega-class Destroyer Agamemnon is a veteran of numerous conflicts including the Earth Civil War. Sadly someone opened a portal to Thirdspace soonafter and while the portal was eventually destroyed, so was most of known space. Survivors are being hounded by the Drakh, remaining Thirdspace Aliens and other bandits/pirates and have gathered around the EAS Agamemnon due to the Commander's reputation and relationship with John Sheridan. This fleet is a eclectic mix of all of the Babylon 5 races including Minbari, Centauri, Narn and assorted League of Non-Aligned Worlds types but all of the vessels are small and lightly armed. They do have a massive Explorer-class ship with them.

USS Odyssey (Stargate): Under the Command of USAF Colonel Paul Emerson, this Daedalus-class Battlecruiser served in numerous battles against the Goa'uld, Wraith and Ori but sadly, someone decided it was a good idea to plant a Replicator in the Ori Home Galaxy. That backfired and the Replicators soon started nomming on all of that juicy Ori tech... and promptly invaded the Milky Way Galaxy... again. So far no evidence has surfaced of any Replicater Waifus however. The Odyssey is accompanied by a large number of Al'kesh and Cargo Ships of the Free Jaffa Nation and little else. Most of Humanities scant survivors are hiding out on various Offworld Sites across multiple galaxies instead.

SSV Kilimanjaro (Mass Effect): Under the command of Rear Admiral Hannah Shepard, (who is Commander Shepards Mommy for you Anime appreciators out there) this undoubtedly vivacious Redhead, the Kilimanjaro-class Dreadnought survived what was likely one of the terrible choices Shepard was unfairly coerced into picking at the end of Mass Effect 3 and now Reapers are everywhere. Thanks to Bioware writers, she now leads a literal Migrant fleet of mostly Human but a smattering of other Citadel Race (and Batarian/Geth) survivors numbering about a hundred ships or so.
6. UNSC Leviathan (Halo): A Marathon-class Heavy Cruiser from the United Nations Space Command and under the direct command of Vice Admiral Michael Stanforth. Due to a twist of fate, he was escorting a hundred or so transports of noncombatants away from the Reach to one of the uncharted Outer Colonies when somebody triggered a previously undiscovered Halo shaped device and wiped out 99.9999999 or so % of the Known Population of the Galaxy, both Human and Covenant. Also annoying as fuck robots are swarming about lasering any survivors they find to death. And for some reason, the Covenant remnants still want to prosecute this War as well.

ISD Right to Rule (Star Wars): An Imperial-I class Star Destroyer under the command of the somewhat well known Grand Admiral Gilad Pellaeon, the ISD Right to Rule is leading a surviving Migrant Fleet of about a hundred Imperial ships, a literal remnant of a remnant now that the Star Wars galaxy has fallen to the lameass Yuuzhang Vong. So much for "There's More of Us" and all that nonsense. Thanks a lot New Republic. Thanks a lot 'Diversity Alliance.' Oh Star Wars was so based back then.
8. DSS Aleksander (Starcraft): The DSS Aleksander is leading the remnants of the UED Fleet (minus RTS game mechanics sorry) in the wake of the disastrous Expedition to the Koprolu Sector. Thankfully Kerrigan's Zerg didn't overtake them.... yet but they did lose almost all of their combat capability. Thankfully that Terran tech is robust and the surviving vessels are transports, science labs (filled with Zerg testing supplies perhaps) and colony ships ready to build anew since they can't go home and they can't stay here. Oh and Admiral Gerard DuGalle is still alive and in charge. He has a letter to deliver after all. The UED seems to be inaccessible however. Maybe Space Wizard magic.
9. Battlestar Pegasus (Battlestar: Galactica 2004): Under the command of Helena Cain, instead of encountering the Galactica, it encounters one of the Migrant Fleets. The Pegasus however... is not accompanied by any surviving vessels from its civilization. It's a mystery that only a drunk XO can reveal.

It managed to flee while carrying on board two thousand colonists and their families in hypersleep as well as a full platoon of marines with synthetic support and a full complement of weapons, equipment, vehicles and supplies. It is under the command of a United States Colonial Marine Colonel, Olivia Shipp. What is believed to be an alien intelligence infested large numbers of the Colonies with Xenomorphs, overwhelming local areas. The USS Esmerelda followed orders in successfully evacuating one mining colony but found no one at the rendezvous and has remained in solitary exile since.
The combined fleets have only the above ten major warships and whatever complement of smaller craft ranging from probe droids to dropships on board. Similar origin for them all is that their home systems/civilizations have been overrun or destroyed or simply cannot be returned to in any reliable fashion due to astrophysical technobabble or something.
This is a Crossover so the Human factions are able to communicate with each other and there's no weird nonsense pertaining to 4th Wall/Genre Savvy Awareness or whatever. Star Wars doesn't exist in Stargate etc. The various Human Fleets managed to encounter each other either by being encountered by vessels from the fleets such as USS Venture, McKenna's Pride and USS Odyssey who might be actively looking for people, or the other vessels looking for/or looking to avoid the enemies pursuing them.
As to how all of these vessels encountered each other, portals and subspace rifts or traveling through B5 Hyperspace a certain way etc. More and more are being mapped out, unfortunately its mostly by enemy factions. As mentioned in each ship entry, major enemies such as the Borg Collective, Reapers or Yuuzhang Vong are out there but so are lesser enemies/adversaries such as Raiders, Space Pirates, Covenant Remnants and the like with them.
The main goals of the Migrant Fleet are open, but they are deciding there is safety in numbers. They just need to marshal resources and figure out how to get out of their predicament. Their main goals beyond a marginal existence are kind of as follows.
1. Explore Space Looking for Rifts and Wormholes and Hyperspace routes that can lead to safety and allow the Migrant Fleet breathing space or even the possibility of settlement in safety.
2. Explore Space Looking for Other Migrant Fleets/Survivors. Maybe the Quarian Migrant Fleet is still out there. Or the Tok'ra. Or more audaciously the First Ones Beyond the Rim in Babylon 5 can be contacted. Or maybe whole new civilizations? The setting of Freespace or Wing Commander or Firefly (high chance they're experiencing similar downturns) etc. Resources should be dedicated to the best way (albeit risky) of acquiring more assistance.
3. Fight back. The Migrant Fleets are being actively hunted by overwhelmingly powerful enemies but preliminary reports show that a lot of these foes... do not get along with each other. Vong certainly are too technophobic for the Borg Collective, much less the Replicators. The Zerg want to nom nom on everyone. And the Yautja/Predators are Equal Opportunity Hunters of worthy prey etc. And while having your enemies fight each other is fun and all... you also don't want to inadvertently create an even greater and more formidable adversary whose strengthened by further conquests.
So this is really open ended... and if it'll foment discussion maybe I'll throw up more stringent guidelines or concepts... And yeah... I'm not big on calcs or anything, use your best judgement. I prefer more thematic and holistic interpretations myself to be honest but it's open to your interpretation. This isn't really a Versus per se.
