Just go with the broad strokes of canon and feel free to discard anything inconvenient or too silly for what you are trying to write. THis is fanfiction.

If you are saying TCW shouldn't be wholesale tossed out, I agree. You can always steal things that don't comply with Legends or treat it as a lower level of canon. Or can do things like keep Ashoka (but make her the Padawan of someone else), keep Separatist Senate (since it adds something), and things like that. Especially, since some of the humanizing moments for the CIS is in that series...well along with cackling villains.
What if Vader landed his TIE Advanced on Yavin 4 after the Death Star blew up?I'm doing a series of Star Wars stories in the style of Marvel's What if: basically, small decision changes have big impacts. Here are some ideas.
What if Anakin took a drink?
What if Sidious Came Early?
What If Vader Raised Leia?
What if Vader Found out Leia Was His Daughter on the Death Star?
What if Vader Found Love Again?
What if Qui-Gon Survived?
What if Luke Fought Vader on Hoth?
What if Dooku Trained Anakin?
What if the Clones Were Enemies of the Republic?
What If Ben Kenobi Killed Vader?
What If Anakin Didn't Get Trained?
What if Grevious was a girl? (See Ronderu lij Kummar)
What If Dooku used himself as the Clone Template?
What if Darth Maul Turned from the Sith After Naboo?
What if Anakin pledged himself to Mother Talzin to save Padme?
What If Ahsoka redeemed Anakin on Malachor V?
just a handful of my ideas.
I'd like to add one, what if Dooku invoked the Rule of Two against his master at the start of Revenge of the Sith? While Palpatine is captive aboard the Invisible Hand, Dooku self-destructs the entire ship just before Anakin and Obi-Wan arrive, then activates the Order 66 manchurian killswitch in the clones so they and the jedi are crippled by infighting, leaving the droid army as the galaxy's strongest remaining military force and essentially winning the war for the Separatists.I'm doing a series of Star Wars stories in the style of Marvel's What if: basically, small decision changes have big impacts.

I don't think any other way is ever mentioned but that would be a stunning oversight on Palpatine's part. He would need a fallback plan in case the Separatists win too well and he needs to switch into making them the "Winners" and build the empire for them instead, and/or in case he's ousted as Chancellor. Can't Order 66 only be activated by the Chancellor though?
Yes.Can't Order 66 only be activated by the Chancellor though?
He had one, it was called all of his blackmail files, agents, and no longer hobbling the CIS.I don't think any other way is ever mentioned but that would be a stunning oversight on Palpatine's part. I knew the CIS was heavy 'droid'imated, but I thought they still needed oversight from organics.Remember that all of the CIS's military infrastructure was droid built, droid operated, and droid manned. The CIS was fully able to mine the raw materials, transport them, convert them into capital ships, and crew them all without a single organic involved in the process and could also operate in environments that everyone else considered extremely hostile.
I've not seen that in anything. Where are you getting that capability from?and the CIS pulls out a fleet and army a hundred times larger than anything they had fielded up to that point - and stops sandbagging.
Something Pre-DisneyI knew the CIS was heavy 'droid'imated, but I thought they still needed oversight from organics.

Intriguing, but the entire Jedi order and Palpatine must be holding the idiot ball to miss two presences/soul inside a body
Problem is how to avoid being noticed during routine medical checks by the medical corpsForce Immersion is about the most superb cloaking and concealment ability in all of SW.
Considering that Palpatine could pull off concealing himself from Yoda, it's really not an unreasonable supposition that "Hathor" could pull it off.
There is also the question of what exactly is being sensed. I mean a goa'uld can obliterate the consciousness of the host. So how one would appear to the Force is also somewhat debatable.
At least enough to make it "reasonable" for a story.
As I said, Force Immersion is perhaps the best cloaking power in all of SW.Problem is how to avoid being noticed during routine medical checks by the medical corps
Well, Twileks make excelent bodyguards and bully boys with their muscular physics and high density bones. Having such two brutes along is understandeable, coming from a dangerous parallel universe. And then there's having to explain Twi-leks to the rest of humanity.
