From the way it's described, the WH40K hyperspace seems most similar to the Babylon 5 one. Maybe just reconfiguring their jump-point generators to tunnel to a different level of subspace than the one they've all apparently been using might save them a whole lot of problems?

...You do not understand how the setting works.
The Warp is a defining aspect of Warhammer 40k. It isn't something a simple/easy technical adjustment can simply deal with for you, or even a sophisticated and difficult one. It's a rule written into the setting itself, how Warp travel does and does not work.
